lavc nr is a decimation-with-filtering noise reduction algorithm. This means that it will act directly on things like grain and pixellation type artifacts. Anime should be denoised with the hqdn3d filter, which is a temporal denoiser more suited to anime (and highly recommended!).
lavc nr is a decimation-with-filtering noise reduction algorithm. This means that it will act directly on things like grain and pixellation type artifacts. Grain is handled using values from 10-30, and pixellation responds well at values of 110-150. The most generally useful of all of Transcode's export modules is the ffmpeg module.

Transcode provides a direct interface to the low level controls of the underlying lavc (ffmpeg) library via the ffmpeg.cfg file:

[mpeg4]
nr = 20
mbd = 2
trell = 1
v4mv = 1
qpel = 1
gray = 0
cmp = 3
subcmp = 3
[mpeg1video]
[mpeg2video]
nr = 20
gray = 0
mbd = 2
mv0 = 1
trell = 1
cbp = 1
cmp = 3
subcmp = 3
vqcomp = 0.7
vqblur = 0.3

In single pass mode very few of these options have much significance, and will only slow down your encodes. In two-pass mode they can dramatically improve quality. Note that the values of cmp and subcmp should be 3 for live-action and 2 for animated material.

Also, keep in mind that if your source geometry, target geometry, and all intermediate steps affecting geometry maintain values that are exact multiple of 8 (or even better, of 16), quality will be significantly better than otherwise.
