The most generally useful of all of Transcode's export modules is the ffmpeg module.

Transcode provides a direct interface to the low level controls of the underlying lavc (ffmpeg) library via the ffmpeg.cfg file:

In single pass mode very few of these options have much significance, and will only slow down your encodes. In two-pass mode they can dramatically improve quality. Note that the values of cmp and subcmp should be 3 for live-action and 2 for animated material.

Also, keep in mind that if your source geometry, target geometry, and all intermediate steps affecting geometry maintain values that are exact multiple of 8 (or even better, of 16), quality will be significantly better than otherwise.
